I think what you are after is going to take the job of a good book. It is beyond the remit of this forum to answer such a broad ranging question.

Well. For website traffic analysis we use http://www.google.com/analytics/

Totally we add our site in the Google Webmaster Tools and get all criteria with it

Analyzed data, keywords, what Google bot see, internal or external links and so on...

Or you can try also statcounter.com
to analyze your site.
